I strugle with two topics:
1. The primary company name is created from the url, and even if I create a company that is the actual company I want to set up as primary, the system overrules my choice and sets as primary the one created from url, how to change that? I want to keep the option of creating the name from url, but at the same time, have “the last word” in decision that the name acctuly is 
2. Now, when I have deals with primary company names created only from urls I have noticed that it impacts my reports. It happens as I mostly want to see a summarized data per client not per client entity, example - I want see all deals created for “CompanyName”, not splited between ComanyName.com and CompanyName.fr etc. How should I archive names created from urls (just to be on the save side) and set new company name?

1. You can override the primary association manually: open the record - Associations - edit the company and set the one you want as primary. HubSpot will still create the domain-based companies in the background, but you can demote those so they don’t interfere.
2. For reporting, you’ll want to unify those entities. A common approach is to merge the .com and .fr variations into a single master company. Before merging, I usually export the auto-created versions so nothing gets lost. After the merge, reporting is much cleaner since deals roll up to the one company record.
It’s a bit of a trade-off, you keep the auto-creation on for convenience, but every now and then, you’ll need to merge or re-assign to keep your database tidy. I’ve found this gives you the flexibility to have the last word without breaking the automation.

You can try this approach.In Company settings,
As you don’t want to turn off the auto-create option and create companies manually, keep it on, but use the Merge feature to ensure your manually created company stays as the primary. This way, the primary company’s name will always be used.
For the reporting issue:
- First, copy the URL into a custom field.
- Then merge the records so that the clean company name becomes the primary, while the URL is still stored for reference.
- You can also set up a workflow to automatically copy the company URL into that custom field for consistency.
