Our company does sales through agency partners. I want to be able to associate a deal with both the client (company) and with the agency partner. I also want to be able to pull a report and see pipeline/revenue per agency partner.
You would create such labels for clients and agency partners and apply the labels to the deals/companies accordingly.
Once you have this label, you can create reports in the custom report builder and filter your report by this association label when you pick the data sources.

I'd agree that using labels is the best way that you can identify and associate 2 contacts or 2 companies into a same deal and then being able to report over this.
Once you implement labels at a contact and at a deal level
you can use them either as a view of your pipeline
and for reporting.
You can filter your associations level when your are setting up your reports here
