Limit of emails sent every 24 hours and implication with sequences

So pretty straight forward. We wanted to enroll around 3.6k contacts that were in a list into a Sequence through a workflow. However I didnt notice that Hubspot has a setting that limits the amount of emails that can be sent from a connected account every 24, the limit was set to 1,000 so the workflow failed for the rest 2.6k.
Assuming we dont increase the limit from 1,000. If we enroll the remaining 2.6k contacts in 3 batches into the Sequence, how will this affect the sequence in the upcoming day? Will the same issue happen, meaning the only way around is to increase the limit?
