When someone gets added into the Hubspot system for the 1st time and the workflow has already been running, this person gets all the emails at the same time that they are added to the system. How can I prevent this from happening?
If they are too broad (and it sounds like they are), they're enrolling too many contacts. If you share a few examples of workflows, what they're supposed to do, I can make suggestions for how to narrow them down.

Based on your question I assume this could be a case where, when a new contact is added to a HubSpot workflow that triggers immediate actions upon enrollment, they might receive multiple emails simultaneously if there are no delays or specific enrollment criteria in place.
Check if any actions are set to execute immediately upon enrollment and adjust them as needed.
Add delay actions between email sends to stagger the messages over a suitable timeframe.
Ensure the workflow's enrollment criteria are clearly defined so contacts join the workflow at the appropriate stage.
For newly added contacts, consider temporarily pausing their automatic enrollment to prevent them from receiving multiple emails at once.
