However, using reply-to on the exact same email from the Deal treats this action differently and inbox signature is not used. I'm guessing similar is with tickets and other places with related conversations too. Some say it is multi-brand functionality but I don't think so. Multi-brand functionality would allow sending different signatures also from Contact --> email, also from the Deal -->̣new email, and other places. Also, different inbox signatures are not required only for multibranding (hance, thats why they're implemented in inbox). Result of current behavior, at least in situations where different inbox signatures are used, is that agents are discouraged to use Deals UI to communicate with clients. That is really bad, as all related info is right at hand there. Jumping between conversation inbox and the Deal ( just to make sure your signature is correct) is far from optimal.
