Replies will only be logged on the timeline if they are a direct reply to the original email. If the contact initiates an email, it will not be logged in your portal, as HubSpot has no tracking in that email. Can you confirm these emails are responses to emails that were logged (screenshots would be helpful to verify that). Additionally, have you tried forwarding the replies to the contact's record. I would be curious to see if that functionality would work.
