Funnel reporting can be tricky. When you create the report you will have two options:
Show deals that have gone through ALL stages.
Show deals that have gone through ANY stages.
If you choose all stages, the deals would have to have gone through each of the stages without skipping any. This is the most accurate way to see the win rate, but in real life deals often skip stages which causes this report to not be so great.
If you choose all, it will report on any deals that have been in any of the stages regardless of whether they skipped or not. The problem with this is it doesn't show you the % that have converted through each stage.
From the appearance of your report, you have chosen "ALL" but it looks like your deals are skipping the 3rd stage. I could be wrong, but this is my best guess from the screenshots.
