Merging non syncing Companies in SFDC with newly created SFDC Companies in HubSpot
SOLVE
In the event where there is an existing Company in HubSpot with associated Contacts (where its Contacts are currently not syned to Salesforce), and then someone creates an Account in Salesforce with the same company name of that existing Company in HubSpot, this creates a duplicate Company in HubSpot.
Is there a way to merge the two Companies in HS while retaining the newly synced Company that has the Salesforce Account ID and automatically reassociate the Contacts from the existing HS Company to the new Company that was created by Salesforce?

I haven't used Associ8 myself, I'm just familiar with what it does so I may not be the best person to help here!
However, I found this article which I think explains how it works pretty well. It sounds like you will need something on the Contact and Company records that can be matched.
I think you will probably need to export Contacts from HubSpot and Accounts from Salesforce and do a bit of manual manipulation to do this. For example, use a VLOOKUP to match the Contacts in the HubSpot export to the correct Account ID using the Company Name property. Then reimport the Contacts with the Salesforce Account ID and use this as the matching property.
It's certainly not a straightforward solution and will probably need a bit of testing to get right, but hope it helps.

We have developed Koalify a plugin to make deduplication easy in HubSpot. As @LouiseHare mentioned, it is possible to merge contacts and companies via the API.
Furthermore Koalify allows you to find duplicates based on matching criteria such as Company Domain Name and the Email Address.

Ok, that's good to know. I don't know if there is another workaround if Contacts are not syncing to Salesforce. The integration handles the deduplication of Companies by looking at the associated Contacts.
I think you can merge Contacts via the API, but I'm not sure if the same is possible for Companies. Someone with more expertise in that area might be able to help there.

It's a challenge because not all Contacts should be eligible to sync to Salesforce if they're not on the inclusion list. The other issue is Sales are creating Accounts in Salesforce and they do not check if there are existing HubSpot Companies which exists.
It's a reactive approach that I'm looking if we can identify these dupe Companies in HS and automatically re-associate the Contacts of the existing (non-syncing) HS Comp to the Salesforce-created Comp in HS and keeping that Account ID. Not sure if there are 3rd party tools which can find matching criteria such as Company Domain Name and the Email Address to re-associate then delete the record we don't need?

Thanks Louise, I have seen Associ8. It looks like it can associate Contacts to Companies based on the matching email address and company domain.
However, the caveat here is, what if there are two Companies with similar Company Domain Name, how will Associ8 match the Contact to the Company that we want?
