It's hard to tell from a distance but yes, there's definitely risk of unintended consequences here. By changing deal stages and unavoidably deals to other stages, you might trigger automation in the background. Here you'll have to have a look at all deal-based workflows and all other workflows (contact, for example) and check how they're referencing the deal stage you're deleting and the deal stage where you're moving all records from the to-be-deleted stage. You'll then have to check whether you can suppress records from enrolling/unenrolling for each workflow. As a last resort, pausing workflows and then switching them back on again (not enrolling records that already match the criteria) might be an option.
For reports, it would depend how exactly these are set up – I see less of a risk here but it would have to be evaluated on a report by report basis.
In any case, there's unfortunately not a straight forward answer and someone will have to check all affected assets first before making any changes.
