Contact-Company association when a company has multiple accounts but not different domains

Hello,

I'd like to understand how I can associate a contact with the correct company in the case that in my org, a company can have multiple accounts globally. 

For example, the company BigCompany Inc. has sites all over the world. Some of these sites have an account with my company. I want to make sure that I am associating the contacts against the correct company site (or child company). Is there a way how to create this association?

and thanks for your reply. Apologies, I now realise that my question wasn't complete. I meant, is there a way how to automatically associate contact-company records, for example when contacts are automatically created after a form submission?
