Add additional property to Line item

I would like to add a commission or special discount property for each line item and it should taken in to Final price calculation.
Basically , is it possible to change formula of Net price calculation.

Clarifying question @SVenkatesan: Are you using line items in quotes, deals, or both? 

In quotes, there's a place for fees and discounts both.

In deals, you can edit the line items to also include discounts and fees. On the right panel of the Deal, there are line items and the edit button:

There you can edit the items and add discounts or fees:
