Yes, this can be done but you have to specifically select these inactive owners in those workflows:
(When users are deleted, their record owner is still known. They can't be distinguished from actual owners. HubSpot doesn't have a checkbox "all inactive owners". You need to select them all manually.)
Using the "Clear property value" action you can then clear the owners.
