Your SFDC Account has synced to a HubSpot Company, and
Your, new HubSpot Contact has successfully associated itself to the Company record in HubSpot.
Then it's a simple workflow:
Regarding your second quesiton, HubSpot has a feature that creates and associates Contacts to Companies. This feature must be turned off when the Salesforce integraiton is installed, because instead of using the domain to deduplicate contacts, the SFDC integraiton uses the Salesforce ID and other associated records to deduplicate Accounts.
To do this, click the gear Icon in the top right, then Objects > Companies, then the Associations tab, then uncheck "Create and associate companies with contacts."
That should eliminate or reduce the creation of new duplicates in HubSpot.
To remove the duplicates successfully from both systems, you will need to find and delete the duplicat Accounts in SFDC, after first making sure that Account Deletion in SFDC will delete the HubSpot Company. You must delete records from SFDC, because the Salesforce Integration cannot delete SFDC records.

Assign Hubspot MQL contact to Account Owner mentioned in SFDC

You could create a workflow in HubSpot triggered by the qualification of a lead to an MQL status. Then, within the workflow, you would need to set up actions to identify the Account Owner in SFDC and assign the contact accordingly.
I would need some further directions. Is it that I will have to map company owner field in Hubspot to the Account owner field in SFDC?
Another problem I may face is that Hubspot may have multiple companies for the same account. What's the best way to identify the same company for an account in SFDC? And what's the fastest possible way to get rid of duplicate companies.
