Once I have created a deal and published a quote and then the work is complete, should I delete the quote? Or leave it sitting in that section? I just feel my system needs a clean up with old deals and quotes visable.

I would not delete quotes, neither confirmed nor unconfirmed ones, as they provide context and are part of a deal’s history. You might want to go back at a later stage to see the conditions you provided on an earlier deal.
Unless you hit certain products limits, I would keep what you can. The exception would be drafts or works in progress, I’d say.
