I managed to get the hyperlinks to work, these are the steps I took:
1) Convert my Powerpoint presentation to PDF.
2) Edit the PDF using Adobe Acrobat and insert the hyperlinks manually.
3) Upload to Hubspot and now the hyperlinks work…
I was using a Mac with Adobe Acrobat Pro (2015).
