How can we check if a task is related to a sequence or if a sales rep manually created it?

You can’t, unfortunately, HubSpot doesn’t store or show this information as a task property.
If you want to be able to do this, one option would be to use a naming convention for tasks created from a sequence. In sequences, you have full control over how sequence tasks should be named. You could add a “(from sequence)” to the task title or something more subtle like an * asterisk.
