Our company sells software, and the client company details are revised annually on renewal.
I want to do this via a sequence.
In some cases, one contact manages different companies.
When I do this via a sequence, the template seems to always default to the first company created. I tried executing the sequence from the company, but it seems that HubSpot does not take the company into account when using the template.
When I create the e-mail manually by choosing the template from the Company, it uses the correct details.
Note from the examples below that the company name is different:

Hi @ChristoV,
As far as I know, HubSpot pulls this information from the company record with the primary association label. (The same behavior can be found in workflows where HubSpot will pull personalization tokens in marketing emails from the primary company associated to the contact, even if a different company is enrolled in the workflow.)
As far as I know, this default behavior cannot be changed. You would have to change the association label before launching your sequence: Create and use association labels
If you’d like to request for there to be a feature that lets you select the company, you could do so in the HubSpot Ideas section of the community, monitored by the product team: https://community.hubspot.com/t5/HubSpot-Ideas/idb-p/HubSpot_Ideas
