Is it possible to have a company list that finds companies with 2+ associoated deals in a particular pipeline? 
Vs. the default option “Any associated Deal has all of:”

This requires a Professional subscription. If you have one, you would create a calculation property with the following settings: https://knowledge.hubspot.com/crm-setup/create-calculation-properties
Simply select your own pipeline. You can then create a list filtering for companies where this number is greater or equal than 2.
Without a Professional subscription this is not possible, as far as I know.
